I can recommend the Takenaka Carpentry Tool Museum.
It has been renewed and relocated too I suppose. Haven't seen the new one yet but I am sure it is worth a visit.

I was in Kobe for a day, last month. The Takenaka Carpentry Museum in very close to the Shin Kobe Shinkansen station. Well worth a visit. Expect to spend 1-3 hours there. I can also recommend the brunch buffet at the Hotel Piena Kobe. Very good selection and great coffee. I am almost through the charcoal fired coffee beans I brought back.
